Tim,
Any clear protecting finish will work with dye or food coloring. Oil based finishes will darken or yellow the color. Water based finishes would probably work best.

The food color and clothing dye are water based which is going to raise the grain, you might want to look at the aniline dye which is alcohol based. I would use clear lacquer for the finish.
